I know only a few people live in Tokyo here, but I just started a new job that requires me to commute 1 hour and 20 minutes during rush hour, and the train is always packed, and I am standing for almost the whole time. Any tips on how to survive it?

I used to hate commuting so much I learned to drive (opposite the U.S. way) and rode a scooter to and from work. Eventually, I started cycling nearly full time. Now, I live in rural Fukuoka and I still cycle on my commute most of the time. When I did ride trains, I just went to the station early, waited a train or two (until I was first in line) and got a seat. I always lived far enough outside of the central city that I could get a seat, though.
