Personally I really like the Ekitan web app.

I like that you can search by arrival time and also select a transit station if needed.
Oh wow thanks, I will try these out, I also use Google maps and I feel it doesn’t have all the train time tables. sometimes there are more trains that what it knows about or will tell you.
